Controlling gene expression from within: a search for intragenic enhancers. Our genome contains around 20,000 protein-coding genes, but it is estimated there are several hundred thousand genetic switches that control the expression of these genes. Enhancers are a type of genetic switch that bind transcription factors through specific protein-DNA contacts and impose temporal and cell-specific regulatory information on a linked gene. Enhancers can be identified by specific patterns of histone methylation and acetylation, as well as DNA methylation. In contrast to classical enhancers that are located some distance away from a target gene, the role of intragenic enhancers in regulating gene transcription is not clear. I will describe our bioinformatic approach to identify putative intragenic enhancers through the analysis of large and freely available datasets of genome-wide maps of histone modifications and DNA methylation (ENCODE) in T-acute lymphoblastic leukemia cells (T-ALL). I will then describe how we made use of clonal cell lines of the Jurkat T-ALL cell line to analyse DNA methylation and sequence variation (Nanopore DNA sequencing) of the TAL1 gene to provide initial identification of an intragenic enhancer.
